I will be getting my DNS-323 within the next few days, and I will be putting two Maxtor 7H500F0 in the enclosure. Currently, the drives are in my computer, formatted NTFS, and are both filled with data.
My plan is to back up the entire contents of one of the drives to another one of my system drives (750GB drive), put the first drive in the DNS-323, format it, and then copy the contents back once everything is set up.
After the first drive is in, and its original contents are back on the drive, I'll do the same process with the second 7H500F0 drive (back up to my system drive, install in NAS, format, copy its data back).
Are there any possible issues I'll run into with this proposed plan? I've read a few reviews of this unit and people have complained of the DNS-323 accidently formatting the wrong drive when one drive is in and filled with data, and you add another drive. Is this an issue or does the DNS-323 clearly point out which drive it is formatting?
Also, when it comes to formatting, should I go for EXT2 or EXT3? I won't be using RAID, just JBOD for the time being.

You will be using standard, not JBOD. JBOD requires both disks period. Unless you plan on using an old F/W and want data loss, you will be using EXT2. If you are concerned with erasing the disk with data, do this (obviously with the power off when ejecting and inserting disks):
1) put first disk in right bay (looking at the power button) and format it
2) cop your data onto that drive
3) remove that drive from the bay
4) put the second disk into the left bay and format it
5) put the first disk back into the right drive
6) copy data to second disk

With regard to the firmware version, is there a "most popular" version I should consider upgrading to? Is the newest firmware necessarily the best firmware for this piece of hardware?

One of mine is 1.04 (my live one) and my other is 1.05 (test unit). 1.05 has some security issues with it, so I would not recommend it for use where somebody could potentially gain network access to it. If it is only on the home system, you could use it fine. I have had no real problems with 1.04. I got my first unit with 1.02 on it and have upgraded over time.
