Deleted links and files on reboot using ffp

I'm using ffp 0.5 to create some symlinks and shell scripts on root to simplify access to parts of my drive.  However after ever reboot the files get deleted.  I looked at the fun_plug script and didn't see any delete commands.  Does anyone know where files and symlinks on root are being deleted?  Are there any issues with keeping a file or symlink on root?
