From my understanding they only apply to the stock firmware? After Debian installation they will no longer apply is that correct? Are there any issues with debian?
After Debian chroot installation will my 323 work like a normal computer running Debian or will it still have problems with more than one share name etc. like on the wiki pages?

I can't give you a definitive answer, but I can give you my understanding at the moment.
The debian chroot boots the firmware kernel and essentially goes through the full firmware
boot process before taking over. This means that if you are running Debian chroot, you are running the firmware kernel and any other firmware processes that you have not killed at the time that you chroot.
What this should mean is that:
any issues which are related to the kernel will persist.
Issues related to various standard services, smb, upnp, ...
should be eliminated by stopping those
services and starting the Debian versions.
Issues related to non-standard services like the
web interface, fancontrol, ... should persist.
Maybe one of the more knowledgeable people could correct me where this is wrong.
Maybe there is some way of getting the chroot to eliminate all firmware processes
except the kernel?
