How do I re-format hdd? What I mean is: I've done upgrade from 1.07 to 1.08 Now I would like to re-format hdd from EXT2 to EXT 3. How do I do it? I don’t see anything close to it.

Go to the RAID menu and work your way through it, at some point you'll see a pulldown menu with the ext2/ext3 choice.

Would you recommend to remove one hdd and leave only that one I would like to re-format?

Without knowing the configuration of the unit - I would make only one recommendation - that you BACK UP your data before doing anything.
I'll also say this - if I recall correctly, the unit will not allow you to select which drive you wish to format, so if you have two disks installed and only plan on reformatting one, then you will need to remove the other one.

I’ve set up Standard configuration (2 independent drives). I fully backed up one drive and would like to re-format it. Thanks again. One more question though. Does it matter location of the drive during format process? I mean left or right?

With two independent drives the only way to format a single drive would be to remove the other drive from the unit during the format - no it doesn't matter which bay it is in.
