I have been searching all over for the solution to this problem, and I know I can't be the only one who has gone through this.
Every time our DNS-321 reboots, the lighttpd configuration disappears. SSH still works so I know it has to be in something I did wrong during setup.
Whenever the power goes out, or whatever, I have to go through the steps of copying and editing the sample lighttpd.conf, php.ini etc files, and users..
I even setup a shell script to manually do the steps for me, but that too disappeared when I rebooted to test it.
Does anybody have any suggestions of where I went wrong?

I registered just to respond to your post, if you configuration is going back to default and you cant upgrade or downgrade the firmware your DNS-321 is defective you need to call Dlink and have them "troubleshoot" the device. i actually had the same thing happen to my DNS-321 and they had me send it back in and they sent me another one and the one i just received on the 21'st is also defective so now im awaiting a supervisor call today and they are going to send me a brand new one.
couple of things to note when you call they will walk you through all the troubleshooting steps and try to figure out what it is keep in mind english is probably not the techs primary language (i've talked to at least 6 between the two units). i was told it was a problem with the logic board/pcb board chip etc... and it needed to be replaced, but what happens is they send you a used unit just so happens that my replacement was also defective.
Here is the support number hope they can help you, also if your device is more then a year old your pretty much SOL (sorry) because they only support it for a year.(they will ask for proof of purchase, a receipt was fine in my case)

Hey gambit - I'm pretty certain DLink will refuse to assist with lighttpd - even if the NAS is under warranty - it's not a part of their firmware, essentially you're on a forum where the users have "hacked" their DLink NAS to enhance it's capabilities - hacking in the purest sense of the term.

Where are you saying the configuration files? Are you sure they are on the hard drive and not in RAM?
