Today I went to copy a file off my NAS and my 'downloads' folder was empty. I logged on to the control panel and it said 'Number of drives: 1'. I have two drives in my DNS 323.
So (after mild panic) I shutdown the DNS 323 and opened up the front, the both hard drives were there and seemed to be connected just fine. I turned it back on and the files were back.
Any thoughts?

Are the disks in a RAID array? You didn't mention that, and this is something we should know in order to help you.

The NAS web interface status page will normally show one drive if you are using the USB for external purposes...mine does and I've read many others as well. Nothing to fear.
As far as your data, just run a smartmon test on both drives and post the results.
#: smartctl -d marvell -a /dev/sda
and then for the second drive:
#: smartctl -d marvell -a /dev/sdb
This is assuming you have smartmon installed. It's in one of the packages in fonz's repo.

apologies, adambyrtek, it's JBOD so no raid!
It's happened one or two more times since, files stop being accessible and it is marked as not present. Also the system log says 'drive 2 has been removed'
bound4h, both of my smartctl outputs are:
SMART Error Log Version: 1 No Errors Logged

This sounds like a hardware problem. Did you do anything specific when it happened? Does pushing the drive deeper into the slot solve the problem (possible connector issue)? Does it still happen when you put another drive into the same slot?
Those are all more or less blind guesses, but maybe some of them will lead you in the right direction.

Just my opinion - presumably this means D-Link's implementation of JBOD - what you have is a disaster waiting to happen - you're going to loose data and it's going to be sooner rather than later - I would suggest you backup the data whilst you can, and reformat to standard drives.

For anyone else having the issues I described listen to this man. I lost all my data.
RAID1 now with USB backups - I won't be loosing my data again
