Trouble with DSM-G600 - Really Slow Reboots

My box has developed a nasty issue - and I am not sure why.
When trying to get more out of the box by making it boot directly into gentoo, and somehow by a bad change to fun plug stopped telnet and dropbear working, the box took on a habit of booting really slowly - I am talking about 30 minutes before the web interface and drives are available. I am relatively sure it did not take this long before.

Since I was tweaking fun_plug and couldn't telnet or ssh to it, and the only way I know to test it properly is to reboot, 30 minutes to try fun plug scripts is a bit much.

In terms of what I have done to the box since I have had it, I have loaded unix.o before, chrooted into gentoo from ssh before, and also tried loader.o (but without a serial port could not see much). I have not flashed the firmware, it is still using the factory firmware. I have not soldered an serial port onto the box, and only opened when fitting the drive. I have previously had dropbear ssh and telnet working. I have never plugged in additional USB hardware. I have disabled the wireless, and not screwed in the antenna.

To try and get this back to a more reasonable time - I have tried the following:

I have scaled the fun_plug file (obviously keeping backups) down to a simple dmesg test, so it was not related to that. Notably - there is no output from it on the drive at all:

The file has UNIX (lf) line settings.

I have tried restoring factory settings - this does not seem to have helped.

I have also tried to scan the hard disk, but no errors were found.

There seems to be an awful lot of hard drive activity but my files are all intact and fine when it comes up.

The drive is 320Gb and is currently about 213Gb free.

The fan sounds ok and on the status page, the HD temperature is about 39 degrees C.

So does anyone have any ideas why it is this slow or what it is doing? I admit to being at a bit of a loss here.
